Why does Mask and Body Armor (even augmented) disappear when I remove this mod from the data folder? I only pasted it there for a moment to buy three things, then the mod is unnecessary.

If an item relies on the mod's contents/files and the mod is reverted, then the item in question will likely either disappear or malfunction.
For instance,

this changes item types. If the game detects a type misalignment it can't properly determine/identify the item in question (eg detecting a Helmet item in the Mask slot).

This rule was not present before, so the game will require tweaked files to allow this to occur on items (especially if the sum of affixes on an item exceeds the original cap of 6).

These items were previously only available during the Cynthia's Project quest. I'm assuming this was handled either code-side or set up data-side to remove the items on quest completion - but no matter how it was set up, this mod changes that. With its removal the game reverts to normal, so it'd likely not allow these items to persist outside of the quest's duration.

In brief, modded items typically require altered files to function/persist. So in this case you'd need to keep the mod's item-related files and only remove the other ones to both keep the items and remove (most of) the rest of the mod.

The base item was never meant to be kept & gets removed automatically.  As Bryan said I changed it's type so the items stays. Removing the mod reverts them back to to the defualt type and gets removed. From Testing a item that has 6 augments stays just shows a -3 in the remaining augments. Most changes get baked into the save not sure why it doesn't for the Quest Mask/Armor my guess is it's hard coded not to be kept and only the type change in the mod keeps it from being removed.

There is more changes then just cash shop items but I'm sure that's what the main thing everybody is looking for.
