Information about this section has been so vague and apathetic that I almost assumed it was myth, and that despite being in the name of the launcher, that it wouldn't be in this version. So I guess those Cryptex I junked will have a purpose. No info on what these Dark Stones are for, but I've collected stacks of those.

So far these stages have been a breeze compared to Abyss, and playing them on Hell mode has slowed me down but isn't in any danger of stopping me.

The cryptexes were intended for tower defense, but since this requires a party it is impossible to activate it, so all that remains is to throw them away  :D

I tried to restore it, but the Koreans tried very hard to make it impossible.

What seems to be required to access Base Defense is to somehow assign the "in party" state to the player. This could theoretically be achieved through such means as
  • a consumable item that uses a custom skill that grants the state,
  • an achievement reward "skill" that grants the state, or
  • adding the state as a passive component of an existing skill (ideally Sprint so it'd be accessible by all classes).
This assumes the quest is not blocked by any other means, of course, eg a code-side block on itself or the party state. Not entirely sure if all these avenues have been tried or why they failed, but in theory at least one of them should work with the proper implementation.
And sadly we're in this situation because they could not modify that piece of content to make it actually accessible in singleplayer...

I cleared "Tokyo Act1" and I'm all out of exclamation points. I assume this was the end, despite the lack of climax. I really feel this went on longer than necessary to challenge my build or playstyle, and more expertise points won't materially alter those. As far as the story goes, it wasn't worse than Act 7.

If the last boss you beat was Kaibutsnatan then yes, that was indeed the end of Tokyo. They just left it incomplete that way, without some proper climax or sendoff. It was also supposed to drop a quest item for future use, which it did in Global, illustrating that it was indeed just incomplete.
The big appeal of Tokyo was mostly Dawn and Base Defense, frankly, as at least they presented a substantial challenge and incentivized party play. But well, Steam did what it did.

 I agree with Bryan, the defense of the base was very difficult and required a party, as well as the missing armor that could be knocked out, the chance was very small, this led to a crazy price at auction, but there was no defense of the base implemented in the Steam version and it is impossible to bypass it since it is programmed by the main program.
